SUMMARY:TIA Centre Seminar Series – Co-evolving Computational Pathology: From Interactive Foundation Models (VISTA-PATH) to Agentic Medical Image Analysis (TissueLab)
DESCRIPTION:0000Days00Hrs00Min00SecThe Tissue Image Analytics (TIA) Centre hosts a seminar series for those interested in computational pathology. The series invites researchers and leaders in computational pathology and related fields to present their work and foster thought-provoking discussions. \nThis seminar features Dr Peixian Liang and Songhao Li from the University of Pennsylvania\, USA. \nAbstract\nComputational pathology is rapidly moving beyond static\, single-task predictors toward interactive systems that can segment\, reason\, and quantify tissue morphology under expert supervision. In this talk\, we present two complementary pillars of this transition from our group. First\, we introduce VISTA-PATH\, an interactive foundation model for histopathology image segmentation designed to resolve heterogeneous tissue structures\, incorporate expert feedback\, and generate pixel-level segmentations that are directly meaningful for clinical interpretation. Trained on over 1.6 million image–mask–text triplets spanning 9 organs and 93 tissue classes\, VISTA-PATH outperforms existing segmentation foundation models and enables clinically relevant biomarkers\, such as the Tumor Interaction Score (TIS)\, which shows a strong association with patient survival. Second\, we present TissueLab\, an open\, co-evolving agentic system (tissuelab.org) for end-to-end medical image analysis. TissueLab unifies foundation models and analytical tools within a modular tool graph\, including VISTA-PATH for interactive segmentation\, and translates LLM-generated plans into executable operations. Through tool-level\, strategy-level\, and workflow-level co-evolution\, it achieves over 90% accuracy in cancer cell quantification within 10-30 minutes of expert feedback\, improves lymph-node metastasis correlation from 0.827 to 0.933\, and reaches a macro-AUC of 0.838 on tubule formation scoring\, outperforming human-orchestrated workflows and state-of-the-art VLMs. \nRegister NowBio\nPeixian Liang is a Postdoctoral Researcher at the University of Pennsylvania\, working with Prof. Zhi Huang. She received her Ph.D. degree in Computer Science from the University of Notre Dame\, Notre Dame\, IN\, USA\, in 2023. Her research focuses on developing innovative AI/ML methods to advance medicine. She is particularly interested in building foundation models and computational frameworks to assist pathologists\, reduce variability in diagnosis\, and identify clinically relevant morphologic biomarkers. Her work aims to advance AI-driven approaches for more precise diagnosis\, prognosis\, and clinical and biological discovery. Songhao Li is a first-year Ph.D. student in Electrical and Systems Engineering at the University of Pennsylvania\, advised by Prof. Zhi Huang. He received his M.S. in Computer Science from New York University in 2025 and brings a strong full-stack and system-engineering background from prior roles in industry. His research focuses on agentic AI\, human–AI collaboration\, and ML/DL for medicine\, aiming to bridge AI research and clinical practice through transparent\, interactive\, and continuously learning systems.

SUMMARY:TIA Centre Seminar Series – Computational Pathology for Discovering Biomarkers of Immunotherapy Response in Advanced Melanoma
\nThis seminar features Dr Mark Schuiveling from UMC Utrecht\, the Netherlands. \nAbstract\nImmune checkpoint inhibition (ICI) has significantly improved outcomes for patients with advanced cutaneous melanoma\, leading to durable responses and potential long-term remission in approximately half of patients. However\, it is also associated with severe and sometimes irreversible toxicity\, underscoring the need for reliable biomarkers. In our group\, we investigate whether computational pathology approaches add value beyond clinical data for identifying biomarkers associated with treatment response in these patients. In this talk\, I will highlight our work on tumor-infiltrating lymphocytes in melanoma histopathology\, as well as our recent work in the PUMA challenge\, where we assessed whether additional immune cell subsets provide further associated predictive value. \nRegister NowBio\nMark Schuiveling is a medical doctor and PhD candidate at the University Medical Centre Utrecht\, the Netherlands. He is expected to defend his thesis in the summer of 2026 and is currently working as an internal medicine resident\, after which he will begin an oncology fellowship in 2027. His research focuses on melanoma\, in which he and his colleagues have assembled a multicentre dataset of digitized whole-slide images\, CT scans\, and clinical data\, with the aim of improving prediction of response to first-line immune checkpoint inhibition in patients with advanced melanoma. His work has primarily focused on histopathological analysis\, including tumor-infiltrating lymphocyte (TIL) assessment\, as well as on the organization of the PUMA challenge\, which investigated whether additional immune cell subtypes provide added predictive value.

SUMMARY:Foundation Models in Oncology: Why Benchmark Success Does Not Translate to Clinical Practice
\nThis seminar features Dr Duan Zhiyun from Fudan University\, China. \nAbstract\nFoundation models are rapidly reshaping biomedical research and hold great promise for oncology. Yet despite impressive benchmark performance\, their impact in real clinical settings remains limited. A key reason is that most current models are designed as narrow specialists optimized for static tasks\, while clinical oncology requires more generalist systems. Effective clinical support demands models that can integrate multimodal information\, follow the longitudinal course of disease\, and incorporate patient perspectives into decision-making. Rethinking model design along these dimensions will be crucial if foundation models are to move beyond benchmarks and become trusted partners in cancer care. \nRegister NowBio\nDuan is a medical doctor at Zhongshan Hospital of Fudan University\, Shanghai\, China. He has published as first author in several great journals in medicine\, including Cell Reports Medicine\, Nature Cancer\, and Journal of Translational Medicine over the past three years.

SUMMARY:SAGE: Agentic Framework for Interpretable and Clinically Translatable Computational Pathology Biomarker Discovery
\nThis seminar features Dr Sahar Almahfouz Nasser from Emory University\, USA. \nAbstract\nDespite significant progress in computational pathology\, many AI models remain black-box and difficult to interpret\, posing a major barrier to clinical adoption due to limited transparency and explainability. This has motivated continued interest in engineered image-based biomarkers\, which offer greater interpretability but are often proposed based on anecdotal evidence or fragmented prior literature rather than systematic biological validation. We introduce SAGE (Structured Agentic system for hypothesis Generation and Evaluation)\, an agentic AI system designed to identify interpretable\, engineered pathology biomarkers by grounding them in biological evidence. SAGE integrates literature-anchored reasoning with multi-modal data analysis to correlate image-derived features with molecular biomarkers\, such as gene expression\, and clinically relevant outcomes. By coordinating specialized agents for biological contextualization and empirical hypothesis validation\, SAGE prioritizes transparent\, biologically supported biomarkers and advances the clinical translation of computational pathology. \nRegister NowBio\nDr. Sahar Almahfouz Nasser is a postdoctoral researcher at Emory University’s Madabhushi Lab\, working at the intersection of computational pathology\, agentic AI\, and translational oncology. She is the creator of SAGE\, an agentic framework for biologically grounded and clinically translatable biomarker discovery\, with a focus on interpretable and trustworthy AI for cancer care. She is a recipient of the Qualcomm Innovation Fellowship\, and her work has been published in leading AI and medical imaging venues.

SUMMARY:Analysis of computational tumor-infiltrating lymphocytes in breast cancer from the results of the TIGER challenge
\nThis seminar features Mart van Rijthoven\, Radboud UMC\, Nijmegen\, The Netherlands. \nAbstract\nTumor-infiltrating lymphocytes (TILs) is a recognized prognostic biomarker in breast cancer. However\, poor interobserver agreement and limited reproducibility highlight the need for computational approaches. Despite advances\, adoption of computational models has been hindered by lack of standardized methods and robust benchmarks. To address this\, we launched TIGER\, an international competition to build open-source computational TILs (cTILs) models. Here\, we present a multi-centric analysis of cTILs methods on resections and biopsies from 3\,708 human epidermal growth factor receptor 2-positive (HER2+) and triple-negative breast cancers (TNBC) from clinical practice and phase 3 trials. We report benchmarks on image analysis performance\, show strong agreement of cTILs with pathologists\, and demonstrate positive association of cTILs with neoadjuvant therapy response in HER2+\, superior to visually scored TILs. We also show that cTILs add independent prognostic information to clinical variables in TNBC resections. Data\, methods and benchmarks are publicly available: https://tiger.grand-challenge.org/ \nRegister NowBio\nMart van Rijthoven did his PhD work in the Computational Pathology Group at Radboud University Medical Center\, focusing on deep learning for biomarker quantification in whole-slide images. His work includes the HookNet model\, quantification of tertiary lymphoid structures\, and few-shot learning for histopathology. He also developed the WholeSlideData package and co-organized the TIGER challenge.

SUMMARY:Designing and Developing Automated Solutions Using the HALO GraphQL API
DESCRIPTION:0000Days00Hrs00Min00SecThe webinar starts at 8:00 PST\, 11:00 EST\, 16:00 GMT \nLearn the fundamentals of the HALO GraphQL API and how to design\, develop\, and implement time-saving automations\n\n\nSummary\n\n\n\n\nThis presentation introduces the foundational concepts of GraphQL\, beginning with a clear explanation of what GraphQL is and how it is implemented for the HALO Link platform. It then provides an overview of OpenID Connect (OIDC) while examining both the Client Credentials Flow and the Authorization Code Flow. The session demonstrates how OIDC authentication integrates with the HALO Link GraphQL API\, including a walkthrough of obtaining an access token using the Client Credentials Flow.  \nBuilding on these fundamentals\, the presentation unveils the design and development of an Automated Slide QC Process. Feature requirements are defined\, including: triggering the process via the ImageCatalogedEvent when an image is cataloged into HALO Link; automatically performing an Image QC analysis to compute percent normal tissue; and updating the corresponding HALO Link task to complete or failed based on a configurable threshold. A high-level architectural overview illustrates how the Automated Slide QC workflow interacts with both GraphQL and OIDC\, supported by a sequence diagram.  \nThe session concludes with a live coding demonstration in Python\, developing the Automated Slide QC Process in real time to show how the concepts\, APIs\, and authentication mechanisms come together in a practical implementation.  \n\n\n\n\n\nLearning Objectives\n\n\n\n\n\nLearn the fundamentals of GraphQL and how it is implemented in HALO Link \nLearn about OpenID Connect and how OIDC authentication works with the GraphQL API\nLearn how the discussed tools and concepts can be applied to automate slide QC \n\n\n\n\nRegister Now\nPresenter\n\nAndrew Gibson\nIntegrations Developer\nIndica Labs  \nAndrew Gibson is a software engineer from Albuquerque\, New Mexico. SUMMARY:Multiomic Spatial Profiling and Artificial Intelligence: The Next Generation in Diagnostic Haematopathology?
DESCRIPTION:The Tissue Image Analytics (TIA) Centre hosts a seminar series for those interested in computational pathology. The series invites researchers and leaders in computational pathology and related fields to present their work and foster thought-provoking discussions. \nThis seminar features Dr Matthew Pugh from University of Birmingham\, Birmingham\, UK. \nAbstract\nMultiomic spatial profiling technologies are transforming primary tissue research\, yielding exciting new biological insights into disease processes. Despite this\, the benefits of this technology in clinical practice have not yet been realised. The diagnosis of blood cancer depends heavily on tissue biopsy histological assessment\, necessitating multiple immunohistochemical and in-situ hybridisation assays\, performed on separate tissue sections. This tissue-intensive approach can lead to tissue exhaustion and a repeat biopsy procedure. Multiomic spatial profiling techniques enable all these assays to  be performed on a single section of tissue\, facilitating complete diagnosis and streamlining laboratory and diagnostic processes. Computational and artificial intelligence-driven analysis of this data could facilitate pathological diagnosis and generate novel predictive and diagnostic biomarkers. In this talk we will explore the benefits and risks that multiomic spatial profiling combined with computational pathology could bring to the field of diagnostic haematopathology. \nRegister NowBio\nDr Pugh is an associate clinical professor and an honorary consultant haematopathologist based at the University of Birmingham. Following a BRC Molecular Pathology Fellowship at the ICR\, London\, and JSPS and BHP pre-doctoral fellowships\, he was awarded an MRC CRTF. Dr Pugh now leads a group researching EBV-driven lymphoproliferations\, specialising in the use of spatial profiling techniques to transform our understanding of lymphoproliferative disorders\, improve diagnosis\, and inform treatment.

SUMMARY:TIA Centre Seminar Series – Computational Pathology Before and After the Foundation Model Era
DESCRIPTION:The Tissue Image Analytics (TIA) Centre hosts a seminar series for those interested in computational pathology. The series invites researchers and leaders in computational pathology and related fields to present their work and foster thought-provoking discussions. \nThis seminar features Dr Yang Hu from University of Leicester\, Leicester\, UK. \nAbstract\nComputational pathology is broadly utilized in both diagnosis and biomedical research\, offering data-driven approaches to augment traditional histopathological practice. Unlike conventional image analysis\, whole slide images (WSIs) present unique challenges due to their extreme size\, with weakly supervised learning at the slide level becoming a dominant paradigm. The interplay of multi-scale features\, ranging from cellular to tissue-level structures\, introduces subtle yet profound influences on the understanding of tissue morphology. In this talk\, I will begin by discussing cross-scale feature communication and then turn to the interpretability of patch-level representations in the era of pathology foundation models. Building on this\, I will explore how diverse morphological explanations arise and conclude with perspectives on the integration and coordination of multiple foundation models to advance computational pathology. \nRegister NowBio\nDr Yang Hu is a lecturer at the School of Computing and Mathematical Sciences\, University of Leicester\, having ended his contract as a Research Scientist at the Nuffield Department of Medicine\, University of Oxford. His research focuses on computational pathology\, medical image analysis\, and the development of lightweight and interpretable artificial intelligence methods.

SUMMARY:Highly Multiplexed Imaging Reveals CAF-immune Cell Niches in Cutaneous Carcinomas
DESCRIPTION:0000Days00Hrs00Min00SecRegister below! The webinar starts at 8 AM PST\, 4 PM GMT\, and 11 AM EST. \nLearn how HALO and HALO AI are helping expand our understanding of immune regulation by different subtypes of cancer-associated fibroblasts!\n\n\n\n\nSummary\n\n\n\n\nCancer-associated fibroblasts (CAFs) shape the tumor microenvironment (TME)\, influencing immune cell (IC) infiltration and anti-tumor activity. Three major CAF subtypes are identified in cutaneous carcinomas. Immunomodulatory CAFs (iCAFs)\, enriched in late-stage tumors\, express cytokines and chemokines that promote IC recruitment and activation. Matrix CAFs (mCAFs) produce extracellular matrix and ensheath tumor nests\, restricting IC entry. Myofibroblast-like CAFs (myoCAFs) resemble pericytes and contractile fibroblasts and likely support tissue remodeling and tumor vasculature.   \nKeratinocyte cancers\, including basal cell carcinomas (BCCs) and squamous cell carcinomas (SCCs)\, were profiled by Imaging Mass Cytometry using a panel targeting major myeloid\, lymphoid and CAF subsets\, including activation and exhaustion markers. Image analysis\, clustering\, and spatial mapping were performed with HALO\, Seurat\, and Squidpy\, enabling high-resolution definition of CAF niches.   \nSCCs harbored more immune cells than BCCs\, particularly lymphocytes. Tumor immune phenotypes—immune-desert\, -excluded\, and -inflamed—correlated with CAF composition: inflamed SCCs were enriched in iCAFs\, whereas immune-excluded BCCs and SCCs contained more mCAFs and myoCAFs; infiltrative BCCs were particularly enriched in myoCAFs. Spatial analysis mapped iCAFs adjacent to lymphocytes\, while myoCAFs formed fibroblast-rich stromal regions largely devoid of immune cells. These findings indicate that specific CAF subtypes differentially regulate immune infiltration and activation\, suggesting that targeting specific CAF subsets could enhance immunotherapy efficacy in cutaneous keratinocyte carcinomas and could be possibly translated to other keratinocyte cancers.  \n\n\n\n\n\n\n\n\nLearning Objectives\n\n\n\n\n\nLearn how to analyze highly multiplexed stainings in HALO \nLearn about the workflow applied in the study: Cell segmentation\, tissue classification\, cell phenotyping in R\, import of cell phenotypes back into HALO to conduct quality control and spatial analysis.\nLearn how cancer-associated fibroblast niches influence immune cell activation in skin cancer\n\n\n\n\n\nRegister NowPresenter\nBertram Aschenbrenner\, PhD \nPost-Doctoral Fellow \nLichtenberger Laboratory\, Medical University of Vienna   \nDr. Bertram Aschenbrenner studied molecular biology at the University of Vienna\, Austria and performed his master studies in the laboratory of Manuela Baccarini analyzing CRAF – Rok-α interactions. SUMMARY:The DIAGGRAFT project - Developing AI for kidney transplant diagnostics
\nThis seminar features Dr Linda Studer from Radboud UMC\, Nijmegen\, The Netherlands. \nAbstract\nGiven the significant increase in kidney transplantations\, maximizing long-term transplant survival is even more important. While histopathologic assessment of biopsies remains the diagnostic gold standard\, the current diagnostic classification system (Banff Lesion Scores) possesses considerable observer variability\, is mostly qualitative\, and lacks granularity in key areas\, therefore challenging biopsy assessment. To address these limitations\, the DIAGGRAFT project aims to develop and clinically validate deep learning-based tools for renal transplant histopathology. The first step of the project was the development of tissue segmentation algorithms for the key renal compartments. The second step focused on automating the objective quantification of inflammatory cells necessary for reproducible Banff scoring\, for which we launched the MONKEY (Machine-learning for Optimal detection of iNflammatory cells in the KidnEY) computational challenge. Currently\, we are running a validation study with over 40 pathologists to assess the clinical utility\, efficiency\, and integration readiness of these algorithms. \nRegister NowBio\nLinda Studer holds a PhD in Computer Science from the University of Fribourg\, Switzerland\, and has an academic background in life sciences. Her PhD mainly focused on the use of Graph Neural Networks for colorectal cancer histopathology. Currently\, she is a Postdoctoral Researcher within the Computational Pathology Group (CPG) at Radboudumc. She is working on the DIAGGRAFT project\, which focuses on developing AI solutions for kidney transplant diagnostics. As part of this project\, she led the MONKEY computational challenge (a MIDL 2025 challenge)\, which focused on the detection and classification of inflammatory cells in PAS-stained kidney transplant biopsies. She was also an organizer for the COMPAYL workshop at MICCAI 2024 and 2025.

SUMMARY:TIA Centre Seminar Series – Too Many Models\, Too Few Benchmarks: Addressing the benchmarking crisis in AI for pathology
DESCRIPTION:The Tissue Image Analytics (TIA) Centre hosts a seminar series for those interested in computational pathology. The series invites researchers and leaders in computational pathology and related fields to present their work and foster thought-provoking discussions. \nThis seminar features Professor Jana Lipkova from the University of California\, Irvine\, USA. \nAbstract\nThe field of AI in pathology is experiencing a benchmarking crisis. New models emerge weekly\, each claiming superiority over predecessors\, yet the community lacks rigorous\, reproducible tools to validate these claims. In this talk\, I will present two open benchmarks from our group to address this gap. The first benchmark systematically evaluates state-of-the-art pathology foundation models (FMs) for survival prediction in oncology. We assess model generalization across multiple external cohorts\, compare architectural paradigms (patch- vs. slide-level\, uni- vs. multimodal)\, probe model interpretability and investigate weather FM allow to build pan-cancer generalists model that replace disease-specific models and generalize to rare cancers and conditions not seen during the model training? The second benchmark introduces a framework for safe AI deployment in pathology\, focusing on out-of-distribution (OOD) detection and model “guardrails.” We propose a new taxonomy for OOD scenarios in pathology and a public benchmark that stress-tests existing OOD models across diverse data shifts and real-world variability. Both benchmarks\, including all datasets\, standardized splits\, and evaluation protocols\, are publicly released to serve as standards for model evaluation and comparison\, thereby accelerate further advances and deployment of AI in pathology. \nRegister NowBio\nJana is an Assistant Professor at the University of California\, Irvine\, with joint appointments in the School of Medicine\, School of Biomedical Engineering\, and the School of Computer Science. She completed her postdoctoral fellowship in the AI for Pathology group at Harvard Medical School\, under the mentorship of Dr. Faisal Mahmood. Prior to that\, she earned her Ph.D. in computer-aided medical procedures from the Department of Radiology at the Technical University of Munich. Jana leads the OctoPath Lab (http://octopath.org/)\, which develops AI methods for diagnosis\, prognosis\, and treatment optimization in histopathology and beyond.
