SUMMARY:Analysis of computational tumor-infiltrating lymphocytes in breast cancer from the results of the TIGER challenge
DESCRIPTION:0000Days00Hrs00Min00SecThe Tissue Image Analytics (TIA) Centre hosts a seminar series for those interested in computational pathology. The series invites researchers and leaders in computational pathology and related fields to present their work and foster thought-provoking discussions. \nThis seminar features Mart van Rijthoven\, Radboud UMC\, Nijmegen\, The Netherlands. \nAbstract\nTumor-infiltrating lymphocytes (TILs) is a recognized prognostic biomarker in breast cancer. However\, poor interobserver agreement and limited reproducibility highlight the need for computational approaches. Despite advances\, adoption of computational models has been hindered by lack of standardized methods and robust benchmarks. To address this\, we launched TIGER\, an international competition to build open-source computational TILs (cTILs) models. Here\, we present a multi-centric analysis of cTILs methods on resections and biopsies from 3\,708 human epidermal growth factor receptor 2-positive (HER2+) and triple-negative breast cancers (TNBC) from clinical practice and phase 3 trials. We report benchmarks on image analysis performance\, show strong agreement of cTILs with pathologists\, and demonstrate positive association of cTILs with neoadjuvant therapy response in HER2+\, superior to visually scored TILs. We also show that cTILs add independent prognostic information to clinical variables in TNBC resections. He also developed the WholeSlideData package and co-organized the TIGER challenge.

The session demonstrates how OIDC authentication integrates with the HALO Link GraphQL API\, including a walkthrough of obtaining an access token using the Client Credentials Flow.  \nBuilding on these fundamentals\, the presentation unveils the design and development of an Automated Slide QC Process. Feature requirements are defined\, including: triggering the process via the ImageCatalogedEvent when an image is cataloged into HALO Link; automatically performing an Image QC analysis to compute percent normal tissue; and updating the corresponding HALO Link task to complete or failed based on a configurable threshold. SUMMARY:Multiomic Spatial Profiling and Artificial Intelligence: The Next Generation in Diagnostic Haematopathology?

The series invites researchers and leaders in computational pathology and related fields to present their work and foster thought-provoking discussions. \nThis seminar features Dr Matthew Pugh from University of Birmingham\, Birmingham\, UK. \nAbstract\nMultiomic spatial profiling technologies are transforming primary tissue research\, yielding exciting new biological insights into disease processes. Despite this\, the benefits of this technology in clinical practice have not yet been realised. The diagnosis of blood cancer depends heavily on tissue biopsy histological assessment\, necessitating multiple immunohistochemical and in-situ hybridisation assays\, performed on separate tissue sections. This tissue-intensive approach can lead to tissue exhaustion and a repeat biopsy procedure. Multiomic spatial profiling techniques enable all these assays to  be performed on a single section of tissue\, facilitating complete diagnosis and streamlining laboratory and diagnostic processes. Computational and artificial intelligence-driven analysis of this data could facilitate pathological diagnosis and generate novel predictive and diagnostic biomarkers. In this talk we will explore the benefits and risks that multiomic spatial profiling combined with computational pathology could bring to the field of diagnostic haematopathology. \nRegister NowBio\nDr Pugh is an associate clinical professor and an honorary consultant haematopathologist based at the University of Birmingham. Following a BRC Molecular Pathology Fellowship at the ICR\, London\, and JSPS and BHP pre-doctoral fellowships\, he was awarded an MRC CRTF. Dr Pugh now leads a group researching EBV-driven lymphoproliferations\, specialising in the use of spatial profiling techniques to transform our understanding of lymphoproliferative disorders\, improve diagnosis\, and inform treatment.

The interplay of multi-scale features\, ranging from cellular to tissue-level structures\, introduces subtle yet profound influences on the understanding of tissue morphology. In this talk\, I will begin by discussing cross-scale feature communication and then turn to the interpretability of patch-level representations in the era of pathology foundation models. Building on this\, I will explore how diverse morphological explanations arise and conclude with perspectives on the integration and coordination of multiple foundation models to advance computational pathology. \nRegister NowBio\nDr Yang Hu is a lecturer at the School of Computing and Mathematical Sciences\, University of Leicester\, having ended his contract as a Research Scientist at the Nuffield Department of Medicine\, University of Oxford. The webinar starts at 8 AM PST\, 4 PM GMT\, and 11 AM EST. \nLearn how HALO and HALO AI are helping expand our understanding of immune regulation by different subtypes of cancer-associated fibroblasts!\n\n\n\n\nSummary\n\n\n\n\nCancer-associated fibroblasts (CAFs) shape the tumor microenvironment (TME)\, influencing immune cell (IC) infiltration and anti-tumor activity. Three major CAF subtypes are identified in cutaneous carcinomas. Immunomodulatory CAFs (iCAFs)\, enriched in late-stage tumors\, express cytokines and chemokines that promote IC recruitment and activation. Matrix CAFs (mCAFs) produce extracellular matrix and ensheath tumor nests\, restricting IC entry. Myofibroblast-like CAFs (myoCAFs) resemble pericytes and contractile fibroblasts and likely support tissue remodeling and tumor vasculature.   \nKeratinocyte cancers\, including basal cell carcinomas (BCCs) and squamous cell carcinomas (SCCs)\, were profiled by Imaging Mass Cytometry using a panel targeting major myeloid\, lymphoid and CAF subsets\, including activation and exhaustion markers. Image analysis\, clustering\, and spatial mapping were performed with HALO\, Seurat\, and Squidpy\, enabling high-resolution definition of CAF niches.   \nSCCs harbored more immune cells than BCCs\, particularly lymphocytes. Tumor immune phenotypes—immune-desert\, -excluded\, and -inflamed—correlated with CAF composition: inflamed SCCs were enriched in iCAFs\, whereas immune-excluded BCCs and SCCs contained more mCAFs and myoCAFs; infiltrative BCCs were particularly enriched in myoCAFs. Spatial analysis mapped iCAFs adjacent to lymphocytes\, while myoCAFs formed fibroblast-rich stromal regions largely devoid of immune cells. During his PhD studies in the research group of Ira-Ida Skvortsova at the Medical University of Innsbruck\, he dissected radioresistance mechanisms of mesenchymal breast carcinoma cells.  \nIn his current role as a post-doctoral fellow in the lab of Beate Lichtenberger at the Medical University of Vienna\, Bertram uses imaging mass cytometry\, 2D and 3D cell culture systems\, and skin cancer organoids harboring native tumor stroma to investigate different immunomodulatory functions of cancer-associated fibroblasts.

SUMMARY:The DIAGGRAFT project - Developing AI for kidney transplant diagnostics

The series invites researchers and leaders in computational pathology and related fields to present their work and foster thought-provoking discussions. \nThis seminar features Dr Linda Studer from Radboud UMC\, Nijmegen\, The Netherlands. \nAbstract\nGiven the significant increase in kidney transplantations\, maximizing long-term transplant survival is even more important. While histopathologic assessment of biopsies remains the diagnostic gold standard\, the current diagnostic classification system (Banff Lesion Scores) possesses considerable observer variability\, is mostly qualitative\, and lacks granularity in key areas\, therefore challenging biopsy assessment. To address these limitations\, the DIAGGRAFT project aims to develop and clinically validate deep learning-based tools for renal transplant histopathology. The first step of the project was the development of tissue segmentation algorithms for the key renal compartments. The second step focused on automating the objective quantification of inflammatory cells necessary for reproducible Banff scoring\, for which we launched the MONKEY (Machine-learning for Optimal detection of iNflammatory cells in the KidnEY) computational challenge. Currently\, we are running a validation study with over 40 pathologists to assess the clinical utility\, efficiency\, and integration readiness of these algorithms. \nRegister NowBio\nLinda Studer holds a PhD in Computer Science from the University of Fribourg\, Switzerland\, and has an academic background in life sciences. Her PhD mainly focused on the use of Graph Neural Networks for colorectal cancer histopathology. Currently\, she is a Postdoctoral Researcher within the Computational Pathology Group (CPG) at Radboudumc. She is working on the DIAGGRAFT project\, which focuses on developing AI solutions for kidney transplant diagnostics. As part of this project\, she led the MONKEY computational challenge (a MIDL 2025 challenge)\, which focused on the detection and classification of inflammatory cells in PAS-stained kidney transplant biopsies. She was also an organizer for the COMPAYL workshop at MICCAI 2024 and 2025.

New models emerge weekly\, each claiming superiority over predecessors\, yet the community lacks rigorous\, reproducible tools to validate these claims. In this talk\, I will present two open benchmarks from our group to address this gap. The first benchmark systematically evaluates state-of-the-art pathology foundation models (FMs) for survival prediction in oncology. We assess model generalization across multiple external cohorts\, compare architectural paradigms (patch- vs. slide-level\, uni- vs. multimodal)\, probe model interpretability and investigate weather FM allow to build pan-cancer generalists model that replace disease-specific models and generalize to rare cancers and conditions not seen during the model training? The second benchmark introduces a framework for safe AI deployment in pathology\, focusing on out-of-distribution (OOD) detection and model “guardrails.” We propose a new taxonomy for OOD scenarios in pathology and a public benchmark that stress-tests existing OOD models across diverse data shifts and real-world variability. Both benchmarks\, including all datasets\, standardized splits\, and evaluation protocols\, are publicly released to serve as standards for model evaluation and comparison\, thereby accelerate further advances and deployment of AI in pathology. \nRegister NowBio\nJana is an Assistant Professor at the University of California\, Irvine\, with joint appointments in the School of Medicine\, School of Biomedical Engineering\, and the School of Computer Science. She completed her postdoctoral fellowship in the AI for Pathology group at Harvard Medical School\, under the mentorship of Dr. Faisal Mahmood. Prior to that\, she earned her Ph.D. in computer-aided medical procedures from the Department of Radiology at the Technical University of Munich. Jana leads the OctoPath Lab (http://octopath.org/)\, which develops AI methods for diagnosis\, prognosis\, and treatment optimization in histopathology and beyond.

SUMMARY:Multi-Omics Analysis Demonstrates Repetitive Head Impacts Induce Neuronal Loss and Neuroinflammation in Young Athletes
DESCRIPTION:0000Days00Hrs00Min00SecLearn how HALO image analysis is helping to advance the understanding of chronic traumatic encephalopathy!\nSummaryRepetitive head impacts (RHI) sustained from contact sports are the largest risk factor for chronic traumatic encephalopathy (CTE). Currently\, CTE can only be diagnosed after death and the multicellular cascade of events that trigger initial hyperphosphorylated tau (p-tau) deposition remain unclear. Further\, the symptoms endorsed by young individuals with early disease are not fully explained by the extent of p-tau deposition\, severely hampering development of therapeutic interventions. Using genomics\, spatial transcriptomics\, and histology it was observed that RHI exposure associates with a multicellular response in young individuals (<51 years old) prior to the onset of CTE p-tau pathology that correlates with number of years of RHI exposure. SPP1+ inflammatory microglia\, angiogenic and inflamed endothelial cell profiles\, reactive astrocytes\, and altered synaptic gene expression in excitatory and inhibitory neurons were identified in all individuals with exposure to RHI. Surprisingly\, elevation in collagen deposition around blood vessels that might be related to long term disease outcomes was also observed. His laboratory space is located at the Jamaica Plain VA hospital where he performs his research and helps support the UNITE brain bank.  \nDr. Cherry’s research interests focus on understanding how neuroinflammation after repetitive traumatic brain injury contributes to CTE pathogenesis. Specifically\, Dr. Cherry seeks to identify what role microglia and inflammatory cytokines play in the early onset of hyperphosphorylated tau accumulation and spread.  \nDr. Cherry’s research also extends to histology analysis and machine learning. He is the director of the BU digital pathology core. This research entails exploring novel ways to analyze human postmortem tissue using machine learning algorithms for neuropathologic targets and better characterize pathology across a spectrum of neurodegenerative diseases including Alzheimer’s disease\, chronic traumatic encephalopathy\, frontotemporal lobar degeneration\, motor neuron diseases\, and others.

In this talk\, I will present recent efforts from our group in developing and validating multimodal deep learning frameworks that predict treatment-relevant biomarkers directly from routine diagnostic images. I will highlight case studies in bladder and prostate cancer and discuss challenges related to data harmonization\, model generalization\, and clinical translation. \nRegister NowBio\nDr Nadieh Khalili is an Assistant Professor in AI at Radboud UMC\, where she leads research at the intersection of deep learning\, digital pathology\, and multi-modal data integration. In 2018 she joined the Collaborative Protein Technology Resources (OSTR\, CCR\, NCI) core facility to implement a variety of spatial protein and transcriptomics technologies\, and lead related operations as services to NCI investigators. Noemi provided the expertise for development of project based customized antibody protein panels for detection of 40-60 protein targets at single cell level in tissue sections using the CODEX/Phenocycler fusion technology\, and ensured optimal and efficient instrument use. SUMMARY:Can AI Predict Patient Outcomes in Ovarian Cancer?
DESCRIPTION:0000Days00Hrs00Min00SecExperimental image-based AI models are very good at extracting new information from standard H&E pathology slides. However\, the biological interpretation of these novel findings is a challenge. In this webinar\, Dr. Anna Laury\, Clinical Researcher at the University of Helsinki\, will explain how they used scanned H&E slides of high-grade serous carcinoma of the tube/ovary (HGSC) together with spatially resolved transcriptomics to explore whether AI findings actually represent biological differences in these tumors. \nHigh-grade serous carcinoma of the tube/ovary (HGSC) is characterized by aggressive behavior\, chemotherapy resistance\, and low 5-year survival\, but also exhibits striking variability in outcome. Our understanding of this disease is limited\, partly due to considerable tumor heterogeneity\, and predicting any individual patient’s response to therapy is challenging. \nDr. Laury’s team used Aiforia® Create to train an AI model to predict patient outcome in HGSC by identifying tumor regions that are highly associated with outcome status. The tumor regions identified by the AI model are currently indistinguishable by pathologists.
